Country Fire Authority District 22 duty officer Travis Harris said crews responded to a structure fire on Drysdale Road, Euroa, about 5.47am on Monday.
He said the shed, which housed about 20,000 chickens, was completely destroyed.
"Unfortunately a large amount of stock was lost," he said.
"And unfortunately there was a total loss of the building."
Mr Harris said firefighters would investigate the cause of the fire but it was not suspicious.
He said he'd imagine the events of the morning were devastating for the property owner.

Firefighters were called after smoke was seen spewing from the site, and found a shed holding 19,000 chickens alight.
The blaze has been controlled but chicken manure in the shed remains smouldering,.
Mr Harris said there were complexities involved in completely extinguishing the blaze, and due to it's size and the level of destruction it would take some time to put out entirely.
The Country Fire Authority has warned smoke would continue to be visible from the Hume Freeway and nearby communities for some time.
