It means there are now seven cases in Federation, and two in Berrigan.
Berrigan's first case was recorded on Monday, and the tally in Federation has grown from two on March 25.
Federation is now the local government area with the second-highest number of cases in MLHD, behind Wagga at nine cases.
One of the new cases involves a female aged between 20 to 29, and the other relates to a female aged between 70 and 79.
The two new cases takes the total number of positive COVID-19 results to 36 in MLHD, from 1749 tests.
A member of the Hay community was thought to be positive and included in the tally for March 31, but a second test has confirmed a negative result.
In 33 cases, the likely source of infection was overseas travel, one case was acquired interstate and two cases were acquired locally.
On the Victorian side, there was an additional case confirmed in Benalla, bringing Benalla's cases to two.
Albury Wodonga Health's update for April 1 had no new positive results returned from testing at the Albury Wodonga Clinic.
The total number of positive results for those tested at the clinic remains at 10.
One patient remains as an inpatient at Albury Wodonga Health in a stable condition, and nine patients are in self-isolation at home.
IN OTHER NEWS:
The Albury Wodonga Clinic has conducted 2021 screening calls to date, with 607 people going on to be tested.
The additional case confirmed for Federation comes after the shire's mayor Pat Bourke pleaded to the community to do the right thing, and stay at home.
"If you are one of the small few that haven't changed your lifestyle, and you are not taking this pandemic seriously, you are letting your loved ones and your community down," he said.
