An online survey was launched on its website on Monday with 18 questions, some of which reference 12 maps featuring different modes of navigating the site.
The survey, which runs until July 26, is anonymous and asks about traffic flow at the intersection, travel patterns and whether difficulties with the site "is limiting residential and business development".
Member for Benambra Bill Tilley queried its structure.
"I've tried the survey and found it was limited and restrictive," Mr Tilley said.
"I wanted to choose several options on one question but could only tick one and then wanted to expand on an answer but was limited to a few words.".
IN OTHER NEWS:
"We know that there have been people down there in recent weeks counting trees, perhaps it might be more instructive if they set up a camera at the intersection for three weeks - watch the traffic flow, families and workers trying to cross multiple lanes of traffic, B-doubles having to jump on the brakes to come back to 80km/h."
Nevertheless, Mr Tilley and Wodonga mayor Kev Poulton urged motorists to provide feedback, with the MP saying those without internet access could attend his Wodonga office to complete the survey.
Major Road Projects did not reply to a Border Mail question about why particular questions had been chosen but a spokesperson said the responses would help "better shape design options for the upgrade".
Planning is expected to be completed in 2022.
A span over the rail line would need to accommodate double-stacked trains below.
