Victoria's COVID response commander Jeroen Weimar said in the last 24 hours, a person at Wodonga and a person at Cann River were "found to be in the wrong place".
"Both of them have been fined just shy of $5000 for not having the right material and (were) sent back to NSW," he said.
"Those are very rare exceptions ... the vast majority of people are doing the right thing and enabling safe and effective interstate travel."
A Victoria Police spokeswoman said in the 24 hours to 11pm on Sunday, there were 1217 checks conducted as part of Operation Sentinel VIII, which was established in response to the coronavirus outbreak in NSW.
The spokeswoman did not detail public health order breaches or why a checkpoint is being run on the Murray Valley Highway near the Defence barracks, some 6 kilometres from the state's border.
All data relating to infringements issued for breaches of the Chief Health Officer's directions are released by the Crime Statistics Agency on a quarterly basis.
"Soft border" compliance is expected to continue while there are red zones, with Victoria making no moves to lift the designation on Sydney or Brisbane.
"If you're applying for these permits you will get text messages from us, checking in on how you're going and checking in to make sure you're following the testing and isolation protocols," Mr Weimar said.
"Yesterday we did 252 home visits, 239 of those for red zone permit holders ... unfortunately nine people are under further investigation through our public health teams for potential breaches of those isolation orders.
"For Victorians currently interstate and still in those red zones, in Sydney and in Brisbane, please be mindful that those red zones may continue for a while yet.
"We have no current indication as to when those red zones will reduce.
"We do urge if you need to be back into Victoria at a certain point in time, and if you're currently in a red zone, please start making those arrangements."
The Department of Health has sent 3617 messages to those who have been in Queensland areas such as the Gold Coast downgraded from red to orange.

Of 9690 red zone permits that are live, 45 per cent of permit holders have had a negative test result, and 41 per cent of 58,000 orange zone permit holders have returned negative tests.
By Thursday, Victorians can expect another announcement on restrictions.
